Here's the deal
I'm 16 and my little bro is 15

Not a clue, but why is he going to be completely naked for his genitals, and why can he not pop them himself? Or better yet, go to a doctor to see if there's anything medical behind them.

Herpes...that's what it sounds like to me, although I am not an expert, and it could be something more or less serious.
Tell a doctor. You are 16, and therefore have no medical expertise. Popping them could exacerbate the issue; leave them alone until you have consulted a professional, which should be soon.
As for the awkwardness...come on, he's your brother. I'm not even sure why people get freaked out by stuff like that; you've got one too. Unless people are getting touchy-feely.
